  • Get commandline interface set up to run from a methods.xml file
  • Run the 3 vignettes from https://github.com/smith-chem-wisc/ProteoformSuiteVignettes
  • Keep methods.xml files for vignette Jenkins tests in ProteoformSuite's main branch (rather than using and modifying the ones in the vignettes, since they go with certain versions of PS) and unit-test that they are updated, since they depend on the naming of fields in Lollipop

Jenkins should report:

  • # of proteoform ids
  • proteoform fdr
  • time for the full run
  • time for each of the processing steps
