Mushroom stems when placed next another have blockstate tags for which direction should have what texture. However Mapartcraft produces impossible states because two mushroom stems next to each other cannot possibly have all 6 blockstates set to true, by placing them next to each other a tag for each block is set to false.
The solution is to check for surrounding blocks and set the correct blockstates in the nbt file.
below is an example of the blockstates on the right side in the middle.

while this does freak out litematica, it does not change the color of the stem on the map. you can disable the overlay of incorrect block states in the litematica settings, which I have found useful when using hyphae or mushrooms or basalt as blocks.
