Allow for multiple images in same directory

Currently one call cannot process multiple input images from the same directory without overwriting output files. A more flexible output file naming approach would be necessary to allow this i.e. name the output files <nifti_path>ouput... or, in the --atlocation case, <nifti_filename>output...
