New PDF files should open in either a clearly unmaximised window or a maximised window.
Actual behaviour
New PDF files open a window which takes up all available screen space, but isn't maximised. As a result, clicking on the top right corner of the screen doesn't close Atril. (Depending on the desktop environment theme, doing so might close the window behind it.)
Steps to reproduce the behaviour
Obtain any PDF file which has pages of size A4 and has not previously been opened using Atril. Open it.
Maximise the window. Close it.
Obtain another similar PDF file (or just rename the same file) and open it.

I have observed the same problem on Linux Mint 20.2 Uma (Xfce).

I haven't created any other bug report, but linuxmint/xreader#516 documents the same issue for Xreader on Linux Mint 20.2 Uma (Cinnamon); this issue is present for Xreader on Manjaro as well.
