Canonical does it currently with Unity 8 and I'm sure they would help you.

I don't know if flatpacks can do this, though.

I'd really love to see at least our cross-platform apps as snap packages. Though, I don't know how one would package the shell as a snap and how it would work with Wayland etc.

I have found this: https://launchpad.net/unity8-session-snap
Looks like they wrap .deb as snap plus there is some integration in there too.
