Got this issue since Mint 13.
At the moment I'm using Mint 18.3 Mate beta (MATE 1.18.0) and Mint 17.3 (MATE 1.12.0). Both distros show this problem.

A suggestion to fix this issue (which I also contend is a bug): change code for autohide to include a check - if someone opens the Mint MATE menu, then autohide is suspended until after a selection is made from the menu. Currently, if I click on the "lm" button, the autohide feature causes the program list to jump down the width of the menu bar after a few seconds. The autohide feature causes the panel to close and the menu window drops when the panel bar drops out of view. This causes problems, because I might end up clicking on the wrong program or menu item in the menu list, if the menu drops while I'm trying to select something from the menu.

The popup of Clock applet in Mate desktop (1.26) don't have the jump problem while the panel autohides. So suspending the autohide may be not necessary.
