For example, https://github.com/pnnl/DHSVM-PNNL is classified as having about 1.4% of GAP files, but those are actually not GAP files https://github.com/pnnl/DHSVM-PNNL/blob/master/TestCase/Lawler/config/Input.Lawler.Gap

Another example is https://github.com/spiral-software/spiral-software/ which is reported to have 21% of GAP files. However, as https://spiral-software.github.io/spiral-software/gettingstarted.html#gap-and-the-command-line says, the input language for SPIRAL is "an extended version of GAP 3".
