The docs don't mention anywhere that this will nuke the existing package.json - when I said "yes" when asked if I "will have a package.json", I didn't mean that I wanted it destroyed.

I noticed this too. I really need to start using version control, but at least when I recreated the package.json it prompted me to prune out a lot of the stuff I wasn't actually using. On-server development with no git repo or backups does have a certain bare-metal charm for me...
