Hi Frank, Thanks for reaching out! The For Mokapot (and Percolator), the There is a great paper describing both the q-value and the PEP by Lukas Käll et al: https://doi.org/10.1021/pr700739d. Very briefly, the q-value says something about the dataset as a whole, while the PEP says something about a single PSM. In your case, for filtering a dataset to a given FDR-level, the q-values should be used. Best, |
