Transition to nf-core standard for pipeline and documentation

The current structure of the pipeline has been very useful in the initial context of its usage which was the SMARTT clinical trial

However, for long-term sustainability we want to transition to nf-core standard and ideally develop the pipeline as part of the nf-core Github organization and build a community of global users and developers for the MAGMA pipeline.
