Make setup/setup.sh less prone to overwriting, by checking if or files exist before modifying or creating them.

If -f isn't specified, we should request whether or not each component should be installed, if it doesn't already exist at the correct version. If it does exist, but not at the right version, make it extremely obvious to the user that it may get overwritten.
