The SEACR paper deals specifically with the issue of broad vs. narrow peaks--in short, SEACR does a better job of unifying broad peaks by default. In v1.4 I've also introduced a user-defined extension factor that can be used to tune the degree of peak unification; e.g. 0.1 extends called peaks by 10% of the mean length, 5 extends them by 5x, etc.
Is SEACR work with boardpeak calling, just like H3K27me3, H3K9me3 ?
in macs2, some parameter should be changed to call boardpeaks. while, I didn't see any explain about that in SEACR.
I try to call H3K9me3 peaks with SEACR, there were much more less peaks than H3K27ac, which is also more less than peaks called by macs2.
