When I put them next to the machine it connects, but it doesn't actually work.

iirc, enderio uses its own fluid system

Make it comaptible.

Its work but not completely fine, some NTM machines doesn't have (its have but... not XD) internal buffer or something like that (like assembling machine or chemical plant because its fake-multiblock machines and you need other buffer between machine and EnderIO or AE2 or other mods) and some machines accept items only from specific side (like how electric furnace can accept items only from top side and you can extract items from down side).
